In JIRA everything is essentially an "issue" serving as both a strength and weakness. Task management features are powerful yet flexible while permissions are robust but may create an admin/user divide.
Cons
Scheduling in JIRA feels either basic (due dates or a Kanban board) or highly complex (JIRA Advanced Roadmaps with plans scenarios capacity etc.). Finding the right middle ground can be challenging and JIRA expects users to work in a specific way. For businesses tracking hours linking them to tasks and projects is important. JIRA does a reasonable job but it lacks native time tracking apps requiring manual efforts in the web UI. Retrospective creation of time tracking data by employees might be a result of this.
